Auto-updates are triggered using WP_Cron, this is a feature that essentially makes a request back to your own site behind the scenes and performs automated tasks *such as looking for updates( after a given period of time, when that check is ran is randomized to avoid overloading hosts when updates are rolled out.

What you could do is have a look at the Health check plugin, it will, among other things, check if there are communication issues with WordPress.org, and if those timed events are running as they should. If they are all saying things are good but you are observing problems, there is a Debug tab where you can share information about your setup easily with us to help with tracking down the cause of your problems.
