    So I gather that you want to use a different “header.php” file from the one bundled in your theme ?
    You really really SHOULD NOT be touching ANY files in your theme directory or below it, if you do then ALL your changes will be lost if/when the theme is updated, long after you remember what you changed. To save you from this catastrophe there is the “Child theme” mechanism, details here: http://codex.wordpress.org/Child_Themes
    Now in your child theme directory, first try adding your “header.php” file, also put it in a corresponding sub-directory mimicking the theme’s usage.
    Another approach is to use the hooks mechanism to add what you need into the header, add this code into your child theme’s “functions.php” file.
