I have also started carefully deleting wp_postmeta manually, and I do succeed diminishing the list in the dropdown. However, in those cases where I cannot clearly spot the origin of a meta by its name, it’s difficult to find anything on the web that tells you what they belong to. With this in mind, I believe it should be mandatory for plugin authors to publish what tables/options/meta their products create (since they really have a problem understanding that they must build a full uninstall option!)
I have a question, though: if I find a wp_postmeta with empty meta_value, does it mean that they are old unused entries and can be safely deleted, or are they just waiting to be filled as time goes by?
